By handle do you mean the peghead? Sometimes the rubber/Vinal will react with the finish on instruments. Leather straps can also discolor a finish. Gibson uses a lacquer finish on their instruments. No doubt the chemical reaction of the capo rubber discolored your finish. I know of a guy who left a capo on is banjo for a long time and it left a gummy mess. Tubing on instrument stands can do the same to a lacquer finish. You can call one of the major instruments dealers around the US and ask their repair department for a opinion. Sounds like you might have to live with it or have the face of the peghead refinished/touched up. Good luck.
