As I mentioned earlier in response to a similar question:
There are three comprehensive box sets of Flatt & Scruggs recordings from Bear Family Records of Germany -- BCD5472 is 4CDs, "1949-1959", BCD5559 is 5CDs covering 1959-1963, and BCD5879 covers 1964-1969 in 6 CDs. There are also some previously unissued F&S recordings on the "Flatt on Victor" 6CD box, BCD5975. Most of the usual specialty outlets have these or can order them (I got mine from County Sales when they first came out and I play 'em ALL the time! Great sets with nice booklets.) Also there are also lots of individual CDs (see the "Merchandise" page right here.)
